I agree that the Trinity does not live in churches. But your reference to Stephen is misleading. At that point they were still in the Old Covenant. Yahweh planned for the Temple and the Holy of Holies. And He was present in the Holy of Holies. But still "live in" is the wrong term. God in Heaven...
