It has to do with the name of Jesus Christ as you are baptized in water. It is the name of Jesus Christ that saves (Acts of the Apostles 4:10-12). Going under the water represents your identification with Jesus Christ in His death, burial, and resurrection. It is confessing Him before men (Matthew 10:32).

I would only point out that we are born of water and the Spirit when we are born again (John 3:5).
